What are you favorite prototype tools?
- scriptaculous?
- I think he's referring to prototyping (based on the question title), not the Prototype JS framework.

As for me, I don't really make use of such tools. I use paper and pen heavily then go straight into Fireworks. Because I'm already adept with Photoshop and Fireworks, for the occasions when I need an electronic prototype, I use them.

Axure (http://www.axure.com/) works well for interaction prototyping as it has a pretty rich system for creating triggers and actions, however its drawing tools are severely limited.
