I just installed an SSL certificate for my site, but I'm still getting this "the certificate does not match" error when trying to view my site. I installed it for mydomain.com but the secure portion is under secure.mydomain.com. Would that be the problem? Do I have to set the SSL to use the subdomain?

Yes you do. There are wildcard certificates but they are extremely expensive.
